Destroy Hospitals...

Does anyone have any moral or ethical problems with these missions, attacking helpless sick and wounded? Conversely, has anyone wanted to initiate a war crimes trial when you find your squadron knee deep in missiles trying to protect a bunch of starved orphans, paraplegic veterans, and pregnant women stuffed into unarmed, hardly armored and slow spacecraft?

I've begun developing a surprise for the next Zyan raid on my injured comrades... A hospital ship hull fitted with weapons and more powerful engines.

Similar projects that really have no tactical advantage with computer enemies: An escape pod with a maneuvering thruster and a fighter that is colored as one of the enemy races (so my wing mates are less likely to hit me, of course).

Neither do I, but I'm sure someone does. In the hospital and convoy attacks I usually go for the enemy combat craft first anyway, letting the AI finish some of the soft targets. Not really for any moral reason...

Even better, an escape pod with missiles. I made one of those and went around shooting things (though my pod was too big, it didn't look like a normal escape pod -_- )

Well, hey, in the original you'd sometimes go shooting up enemy passenger liners full of civilians. Think of it as a slight step up.

I know I've shot a few passenger craft out of the air... They would look cool refitted as fighter-bombers. I think I'm going to make a series of "technicals," civilian ships turned into war machines. They won't have the performance of true warships, and I'll use some no-useful items to make them more realistic, so they will not be a great boon to my forces, but they'll still be fun if they come up.

You know what would be neat? In World War 1 there were ships called
Q-ships, that basically were warships disguised as cargo ships. When an enemy submarine or commerce raider would get close, doors in the side of the Q-ship would fall down, revealing rows of guns and depth-charges. If this could be incorporated into CM it would be a neat and nasty surprise. Image just fighting a furious battle with escorts, then defeating them, and pulling slowly up to a cargo ship, and thinking, "Heh heh,you're dead buddy." And then, whoosh!! a broadside a plectrons is spewing out of it and you cant get away in time and Oh...I can't watch! Also, I couldn't figure out why larger warships couldn't fire sideways or backwards. Is there a way to point a missle bay in a certain direction when building a ship? Sorry I just got the game haven't checked everything out, because I can't stop playing it!!!

That's kind of where I was coming from in designing my light hospital turned light fighter...

As for your question, no, there's no way to make missiles fire any direction except forward, sorry. That's just the way the game is.

If anything deservses hidden rear mounted missile launches then its a Q ship, I get obnoxiously close to the poor civilians before I fire.
